If you mix together two chemicals and they start bubbling and spilling over your test tube than you probably did something. These two chemicals were not compatible and therefore they can't be used together. But say you mixed together two different chemicals together and they caused a beautiful reaction and actually emitted a nice aroma than they are compatible and therefore can be used together.
It's the same with people. If two people meet and instantly get to a good start and have many things in common and like to be in each other's company than they are compatible and therefore have chemistry.
If two people come together and they hardly talk and they have a very awkward conversation filled with long time spans of silence than they don't have much in common which means they don't have a lot of chemistry.
Long story short: If you click with someone instantly than you guys have good chemistry.
